Boquete placed her shot into the upper right corner from inside the 18 off an assist from Laura Del Rio.
With the win, the Independence go to 9-3-3 and take sole possession of first place.
Boquete came close to scoring with a shot just outside the 6-yard line in the third minute, but Boston keeper Alyssa Naeher made the save. Naeher later stopped a point-blank shot by Boquete in the 75th minute.
Tasha Kai, who started up front with Amy Rodriguez, was shaken up in first half and substituted out in the 55th minute for Danesha Adams.
The Breakers' best chance came in the 81st minute on Nikki Marshall's shot in the box, saved by Independence goalkeeper Nicole Barnhart with a diving stop.
Boston midfielder Aya Sameshima, a starter for Japan's World Cup-winning squad, made her first WPS start and her home debut for the Breakers.
